Compensatory points are really just a bribe offered to players, to make them consider putting undesirable, limiting, annoying traits into their characters, based on the assumption that the vast majority of roleplaying gamers would not choose to put negative traits onto their character sheets without being given compensation.
A negative trait is either a DisAdvantage, an attribute or sub-attribute that is lowered to a value below the average for the character's species, a NegPerk (a Negative Perk), or the character having a species package that has a negative cost.
The cost of a negative trait is always stated as a negative number, e.g. -4 DPs, and is therefore paid by the player during charcter creation. To put the hypothetical trait onto his character sheet, the player must pay minus 4 DisAdvantage Points, meaning that he gets 4 DPs that he can spend to buy Advantages. That's the compensation.
Compensatory points are always paid out in either DPs (for lowered attributes/sub-attributes, for DisAdvantages, and for species packages with negative cost) or in PPs (for NegPerks), never in SPs, GPs, or any other kind of points.
